You can leave, and keep your territories, but you will be at war with the faction you left. It is really easy to pay them off for peace though.
The only reason I'd want a Companion army is to level Leadership, to finally get that sweet, sweet Disciplinarian perk and make Imperial Elite Cataphracts out of Looters. But you can't do that unless you join a kingdom first. The game needs this badly. #3.
